Have you checked your thermostat to make sure it's opening properly ?
Do you have the wires the right way round on the temp. sender ?
Are you 100% sure you have no air locks ?

Do I take it yo mean the heater is great when the engine is cold?
Could just be the way it's designed, the hot water goes round the car before the thermostat opens. Possibly the pipe to the heater are collapsed so the water only gets there when it has no-where else it can go, untill the 'stat opens and the path through the rad is easier. Just a thought.
